So it looks like Murray takes Nadal's place at 3 but how much further will Nadal's ranking slip before he comes back? He does not have a lot of points to defend going forward but 6 months is a long time to be absent. Is there some chance he may not even qualify for YEC?

I think it would be foolish to assume Nadal is done. Especially on clay he'll be a force to be reckoned with as long as he has a leg to stand on.

Are you talking about next year? He already qualified for the WTF.
He will probably finish the year ranked number 4.

I don't know where he will be after six months but after nine months he would have won one more RG and two more clay masters :)

On the basis that I think he'll be recovered in six months, and the BNP Paribas Open is from March 4 to 11, I'm going to answer: Indian Wells
    :)
