Sorry, I'm sure this has been asked many times, but after putting in new main string, I came up a little short on my cross string length (2 piece stringing), so I had to cut out my cross string (that won't happen again

That wouldn't be a problem. What most people are talking about is when you've played with a racket for a while, then cut out the crosses, leaving in the mains and restring the crosses. There will be a slight bit more wear on your mains (particularly if it's a softer string), but nothing too bad. You might get a little less time out of your string job though.
