you have to build in some time for strength training for your knees or it will be the beginning of the end. Wall squats and lunges are a good start. Don't forget to work your glutes and hip abductors as most knee pain starts with weakness in those muscles believe it or not.

i had the same ache. Take fish oil or vegan DHA 200mg daily and it goes away after 5 days.
