Indoor 70.1% win rate
Difference 14.7%

Federer:
Outdoor 82.4% win rate
Indoor 81.0% win rate
Difference 1.4%

Djokovic:
Outdoor 83.9% win rate
Indoor 78.4% win rate
Difference 5.5%


Percentage of number of wins on specific surface to total number of wins:
Nadal: Outdoor 91%, Indoor 9%
Federer: Outdoor 83.3%, Indoor 16.7%
Djokovic: Outdoor 76%, Indoor 24%

As I supposed, Rogers great percentage is result of playing many 250/500 tournaments!
So..

Roger indoors Big tournament 91W/34L (72.8%)
Novak indoors Big tournament 79W/26L (75.9%)

Novak played only 54 indoor 250/500 matches, while Federer played 205 matches, four times more!

Nadal has very good percentage indoor, Big tournaments - 67,6%, only 6.2% less than Fed... If we calculate domination of indoor hard court tournaments over clay, its berry, berry good...


My conclusion:
Novak and Fed are both great indoor players, with edge to Novak because of better percentage on Big tournaments...
Rafa is third behind, but not that bad as we expected...

Basel isn't Paris level, deal with, competition is worse... How many times Novak or Rafa were in Basel, and how many times in Paris? Or any other good player in period of big 3 playing...

I would say for absolute peak level Pete was even better than Boris. He was however a little inconsistent and had some strange losses (1-5 on carpet in Davis Cup matches, RR losses in all his five WTF victories). When he was one however, I think he reached the highest level ever (e.g. WTF 96 or 99).

I vote for Fedr. I am not sure what the H2H is on indoor HC (probably Novak leads) but 6 WTF is a little better than 5 WTF. Until Djokovic gets there it's a simple decision.
