Can nadal beat new federer without toni's mastermind?

Federer is certainly not better than in his 20s but he seems to have fitted his game better to nadal (less slices, taking it earlier) than young federer even to a degree of becoming Rafas nemesis winning 7 out of the last 8.

Can nadal find a recipe to beat roger again outside of clay and can he do it without Toni's help? Did he make a mistake ditching his uncle?

Yes. He can still beat everyone on the tour. I wouldn't overthink things.
