Why are some players/years given 53 weeks? Leap years suddenly count for a week instead of a day? Take into account accumulated moral victories for the year?

You will have to ask the ATP that question. I scraped all the available rankings data from the ATP website for 1,794 weeks dating back to 1973. There are missing weeks in that data as well as "additional" weeks. I'm not going to go through the data and figure out what's correct or not. All data is inaccurate.
