I think Fed would have beat Del Potro anyway, but I think Murray would still have won the gold, because of how thoroughly he beat Federer. The last time Fed won 7 games or less in a 5-setter was back in 2008 (French Open final against Nadal). I don't think the extra 1-2 hours Fed took to beat Del Potro because of the lack of a tiebreak made enough difference to change the outcome between a win and a loss. It would certainly have been closer; maybe Murray in 4 close sets rather than 2 basically blowouts and 1 fairly close set. But Murray definitely played better than in the Wimbledon final and really rose to the occasion this time (although he did rise to the occasion this year at Wimbledon too, it just wasn't good enough). He also played quite a bit better than in the Djokovic match, I think. Fed has not been at his best for most of this tournament, and even if he did get the extra rest, I don't think it would have made him win.
