The way Federer has been playing in those several games makes me believe, that his tactic is to engage Isner in as many exchanges as possible on his serve, in an effort to tire him out.
It is a risky strategy, but I think a clever one.

Not to tire him out, but to get the break. If this match is decided by rallies Isner has no chance.
Baseline looks like a beach when the winds comes in.
Roger is serving very well. If he wins today he is guaranteed to keep his no.1 ranking. Isner is a very good opponent for him to face. He shouldn't have much trouble with Nishikori or Del Potro.
I meant on Federer's serve! It is clear, that Federer HAS to involve himself into ralliess on Isner's serve. But, for that to happen, he needs to tire the big man, so that he is not serving so strong and precise.
It is a risky strategy, because, if John shows a little bit of capabilities (as he has shown in the last game of the first set) it can get dangerous for Federer. For now Federer's tactic is working. Let us see, if it will continue like that.
