if you had asked me (immediately) after this year's AO, i would said that Fed would win(though not easily), but after their DC match and the way Isner is playing he actually can win.
A lot of people underestimate Isner's ground game, which is actually quite good. Sure, ground game wise hes not top 10 material (maybe not even top 20) but because of that huge serve he can trouble the top 4.
One good thing for Fed is that his Backhand return is getting better, plus he wud be full of confidence after beating Nadal comprehensively. One thing that i think Fed wud do is that he wud use his slice quite often, against Isner who is 6'9 and often does not get down enough...
