What historical Open era tournaments should be recognized by the ATP's list of player tournament wins, that aren't currently?

My vote would be to include:

Antwerp - European Champions' Championship

There seems a huge number of much lesser tournaments that made the ATP cut of 'recognized' tournaments. The inclusion of that tournament would lift Lendl's career wins from 94 to 99.

Any other tournaments other people think have been unfairly excluded from 'official' status?

Many exos developed into unofficial events and had a long time standing status.let´s take Antwerp, as you mention, but also Gran Slam Cup at Munchen, which was pretty big during the 90´s.

Pepsi GS at Boca Raton, Michelob Challenge at Rosemont and Brookline Masters at Milan come to mind.

Many WCT unofficial events were great, such as the WCT tournament of champions at Forest Hills as well as the Challenge Cup hosted in different venues (Las Vegas,Montreal,Kingston Bay, Cerromar Beach).

Of course, the WCT finals held at Dallas, and also the sectional WCT finals ( fall at Rome and winter at Detroit)
