Maybe we have come to expect to him to recover faster from injuries, but I cannot imagine Nadal at such a low level. To me, he is always there at the top. And on clay, he is still one of the first two or three players in the world,” Federer said.

I don't think it was a direct jab to Djokovic, but I do think it would be fair to believe that Roger respects Rafa a lot more than he respects Djokovic. He shared many special moments in his career with Rafa, when Roger says he believes Rafa is a better player than him, I think he actually believes it to a certain extent. I don't think he ever believed Djokovic was/is a better player than he is.
